Food Crops Research Institute was created to support the food crops sub-sector through focused and efficient research. The headquarters is located in Kitale with sub-centres in Kitale, Kisii, Njoro, Muguga South, Embu, Kabete and Alupe. Research covers cereals (maize, wheat, rice, sorghum, millets, emerging cereals); root and tuber crops (potato, cassava, sweetpotato, arrow root, yam, emerging root and tuber crops); and grain legumes (beans, peas, grams, groundnuts, bambara nuts, emerging nuts).

Coffee Research Institute was created to support coffee sector through focused and efficient research. The headquarters is located at Ruiru with sub centres in Meru, Bungoma, Kitale, Kisii and Kericho.

Sugar Research Institute was created to generate and promote demand driven agricultural and sugar processing technologies and innovations for enhancing, productivity,value addition and competitiveness of the sugar industry. The headquarters is located at Kibos in Kisumu County with centres in Kibos, Mtwapa, Mumias and Opapo. This sub-sector conducts research on sugarcane, stevia, sugar beet and other emerging sugar producing crops.

Horticulture Research Institute was created to support commercialization of horticultural crops sub-sector through focused and efficient research. The headquarters is located Thika and centres in Muranga, Tigoni, Kibos and Matuga. This sub-sector caters for research under fruits (tropical, temperate, indigenous and underutilized fruits); vegetables (exotic, African leaf vegetables, Asian vegetables and emerging vegetables); flowers (summer flowers, cut flowers, landscape and foliage plants) and medicinal and aromatic plants (spices, aromatics, medicinal and dyes).

Industrial Crops Research Institute was created to support commercialization of industrial crops sub-sector through focused and efficient research. The headquarters is located in Mtwapa with sub-centres in Mtwapa, Mwea and Molo. This research institute addresses research in oil crops (sunflower, soybean, oil palm, canola (rape seed), safflower, linseed, jatropha and castor); nuts (cashew nut, macadamia, groundnuts, coconuts and cocoa); botanicals (pyrethrum, neem, pepper, tithonia, tephrosia, bixa) and fibre crops (cotton, silk, sisal, kenaf, jute, coconut).
